The feel of the car, handling, balance, and character all may well be changed. The engine is also likely under more stress and in a car such as the Enzo, where the engine is highly stressed already, this cannot be a good thing.
As you said, a company like EDO probably does nowhere near the same intensity of tests that Ferrari would. Ferrari have upped the power of the F140 and bored it out as well in the FXX adn FXX Evo, but this is a track car meant to not be driven as much, and furthermore, I would trust Ferraris modifications much more.
